On my new programmer board (subversion 5), i can find extra jumpers (J11, J16, J17) on this new board. These jumpers where not installed on my previous board (subversion 3).
I can't find any documentation about this jumpers on your site or documentation abour the new subversion.
These jumpers are important when you want to switch between LVP and none LVP.

jumper selection on J11,16,17 are for Low Voltage Programming pin selection.

These jumpers should be detailed in the latest EB006-00-5 document which you can get from the website. This is in the E-blocks users area.

The jumpers allow you to set up the board for LVP programming.
PICmicros that can be set to LVP mode use an extra programming pin, e.g. Pin B3 on the 16F877A
The LVP pin can be one of several pins on the device e.g. B2, B3 or B4.
The jumper box allows you to set the LVP pin selection.
Jumpers go to the left hand IO position for non LVP usage.
For LVP usage the jumper corresponding to the LVP pin needs to be put into the right hand LVP position.
