Compile problems after doing updates

This is the second time this has happened to me. I check for updates in the help tab and download. After I restart the program and compile some existing code, the resulting hex file is corrupted.
I am using a PIC16LF15354.
Before updating, I created a project, compiled it and uploaded to my device and tested it. A copy of the hex file was placed in a "safe" directory. After this I downloaded all updates that were listed. It looks like I was a couple updates back for the main program and PIC chip. After restarting FlowCode, I opened the same project, re-compiled and uploaded it again to my device.
The device does not respond correctly at all now. It will sense an input switch and briefly blink one LED. Just for reference, with the proper file, it should light a few LEDs for a second, and keep another on for 20 seconds. Not to mention several other internal activities. If I take the original "safe" hex file and upload it with MPLAB, the device functions again as expected.
I had a very similar experience several weeks ago. Doing a total uninstall and re-install seemed to fix the problem. I really don't feel like doing that again unless I have to.
Is there any information out there regarding this behavior?
