Now on FC5, but how do i manage the output files to get them in a practical manner. Now they all appear on the desktop and it is a pain to sort them out and put them in decent files.

There are options in v6 to allow you to configure the output directory. In Flowcode v5 the output files are generated in the same directory as the source project .fcf file.
